What it does
Interactive Masking lets you build a focused mask for local refinement, signal subtraction or focused classification without leaving CryoCloud. You outline the domain you want on the map itself, so the mask covers exactly that region. You don’t need to export the map, open ChimeraX or another external tool, or bring a mask file back in. The mask is saved to your project and is ready to use in the next job.
How it works
Open your map in the CryoCloud viewer and draw around the region of interest with the lasso tool. Draw in a single plane, or in multiple orthogonal planes if you need a more accurate mask. CryoCloud combines the outlines into a 3D volume and turns it into a mask aligned with your map. You can check the result against the density before you use it downstream.
Where it sits
Interactive Masking comes after a consensus 3D refinement, once you have a map good enough to see the region you want. Its output goes into focused jobs downstream: local refinement, focused 3D classification and signal subtraction. AutoMask Job makes a whole-map mask automatically. Interactive Masking is the option for when you want a mask around one part of the map.
